Clutch Problem

I posted a while back about an apparent clutch pedal binding issue I have been having. I have a Mcleod/ Wilwood hydraulic clutch conversion kit for a '65 Mustang, a Mcleod hydraulic throw out bearing and a Mcleod RST twin disc clutch. The system works OK except it seemed the pedal was binding. I assumed it was an alignment issue with the pedal to cylinder rod. Now I am almost positive that has not been the problem all along. The pedal action is light and smooth with the engine off but as soon as the car is started and the pedal is depressed the binding feel gets going. If the transmission is in neutral the binding is there and it gets worse if the car is in gear. I have NO IDEA what could cause this, maybe a binding throw out bearing when it is spinning? I am talking to Mcleod but they don't seem to have an answer at least so far.
